Please make sure you have read the migration section on page \pageref{migration} to see how to migrate your code from \code{exonmap} to \code{annmap}. \end{minipage} } \tableofcontents \section{Introduction} \code{annmap} provides access to the genome annotation in the Annmap database (\url{http://annmap.cruk.manchester.ac.uk}). It is designed to be a base layer for interrogating genome and probeset annotation, and to be extensible, so that later packages for Microarray Expression analysis, deep sequencing, or proteomics data analysis can be added to extend the functionality of \code{annmap}. The functions provided by \code{annmap} can be divided into five main groups: \begin{enumerate} \item Connect/disconnect to an instance of the database \item Find genome features within a particular set of coordinates (e.g. \code{geneInRange()}) \item Find genome features by name (e.g. \code{geneDetails()}) \item Map between genome features (e.g. \code{geneToExon()}) \item Handle Affymetrix microarray annotation \end{enumerate} For detailed examples showing how these tasks are performed, please see the \href{file:cookbook.pdf}{cookbook document}, supplied along with this package. \section{Migration from \code{exonmap}\label{migration}} \subsection{Working with features previously in the '\code{other features}' database} In \code{exonmap} if you wanted to find mappings to EST genes, you were required to pass a \code{subset='est'} parameter to the method of interest. EST genes are now integrated into the same database with the other features, so now there are seperate EST functions for you to call (\code{probesetToEstGene}, etc). \subsection{Range query parameter order} The parameter order for \code{InRange} queries has changed. The four parameters required are now in the order: \begin{enumerate} \item \code{chr} -- Chromosome name as a character vector \item \code{start} -- Numeric start location \item \code{end} -- Numeric stop location \item \code{strand} -- Numeric strand direction ( -1 or 1 ) \end{enumerate} Alternatively, you can now pass a \code{data.frame}, a \code{GRanges} object or an \code{IRanges} object. \subsection{Gene plots} In \code{exonmap} there exist the functions \code{gene.graph}, \code{gene.strip}, and \code{genePlot}.
