Introduction to singleCellTK} %\VignetteEngine{knitr::rmarkdown} %\VignetteEncoding{UTF-8} --- The Single Cell Toolkit (SCTK) is an interactive scRNA-Seq analysis package that allows a user to upload raw scRNA-Seq count matrices and perform downstream scRNA-Seq analysis interactively through a web interface, or through a set of R functions through the command line. The package is written in R with a graphical user interface (GUI) written in Shiny. Users can perform analysis with modules for conducting quality control, clustering, batch correction, differential expression, pathway enrichment, and sample size calculator, all in a simple to use point and click interface. The toolkit also supports command line data processing, and results can be loaded into the GUI for additional exploration and downstream analysis. # Vignettes Due to the range of features that are available in SCTK, we have prepared several vignettes to help you get started, which are all available at https://www.sctk.science. * [Installation/Introduction](https://www.sctk.science/articles/v01-introduction_to_singlecelltk) ## Interactive Analysis * [Uploading Data](https://www.sctk.science/articles/v03-tab01_upload) * [Data Summary and Filtering](https://www.sctk.science/articles/v04-tab02_data-summary-and-filtering) * [Visualization and Clustering](https://www.sctk.science/articles/v05-tab03_visualization-and-clustering) * [Batch Correction](https://www.sctk.science/articles/v06-tab04_batch-correction) * [Differential Expression](https://www.sctk.science/articles/v07-tab05_differential-expression) * [Pathway Activity Analysis](https://www.sctk.science/articles/v08-tab06_pathway-activity-analysis) * [Sample Size](https://www.sctk.science/articles/v09-tab07_sample-size) ## R Console Analysis * [Processing and Visualizing Data in the Single Cell Toolkit](https://www.sctk.science/articles/v02-processing_and_visualizing_data_in_the_singlecelltk) * [Aligning and Quantifying scRNA-Seq Data](https://www.sctk.science/articles/v10-aligning_and_quantifying_scrna-seq_data) # Session info {.unnumbered} ```{r sessionInfo, echo=FALSE} sessionInfo() ```
